Costas,
Add a -f 0 to the commandline that starts snmpd in
your /etc/init.d/init.snmpdx script, mine looks like this:

/usr/lib/snmp/snmpdx -y -f 0 -c /etc/snmp/conf

This should keep the subagent from being deleted.
